That’s a feature Central is missing, but I do wish they would add it in myself.
It’s only really the “shells” that are format specific. There’s only one version of the actual plugin code and it’s stored in the Application/Programs folder.
It’s possible to delete the extra shells manually and the plugins would still work. If you mess it up you can just use Central to “Repair” what you broke.

Simon is right, I just want to add one more step, you should remove the shell files from the plugins folders as well.
MAC
/Library/Audio/Plug-Ins/Components
/Library/Audio/Plug-Ins/VST
Windows
C:\Program Files\VSTplugins.
C:\Program Files\Common Files\Avid\Audio\Plug-Ins
and so on.
in addition, depending on your DAW, you always can remove some folders from the plugin manager inside the DAW, and then it will not scan or show the plugins inside the DAW.

Well that wouldn’t work for me, as I’d want an Audio Unit only install. So I guess you can include that feature for every format.
